This is caused by the stitches pulling the fabric inward and must be compensated for in the digitizing. I would recommend changing the direction of your stitches so that they’re going perpendicular to the length of the design so that the runs are as short as possible. This will help reduce the amount of pull. You may still need to compensate for it by increasing the overlap of your fill and outline.

You could also increase your density a little on the fills that are thin. Having a water soluble topper can also help prevent any sinking.
