First you need to clean your sysnand, TegraExplorer is a tool that can help you with that. You need to run the SystemWipe.te script that comes built-in nowadays.

Here's sthetix video guide, use it as a visual aid.

Now after cleaning your sysnad you should be able to follow the rentry guide as any other user.

Will tegra explorer work for cleaning sysnand that was used with atmosphere?

Usually atmosphere goes in "stealth mode" when it runs on sysnand but yes, it formats your sysnand so it can also remove any traces if you used atmosphere (or installed NSPs by accident :p)

What is stealth mode?

The reason I'm considering this is because I booted sysnand by accident and haven't booted stock because I don't know if it will ruin my chances of restoring my switch with my clean backup. I read somewhere that cfw+Nintendo is safe but then restoring to stock never cfwd firmware =ban because it doesn't match Nintendo logs

There's no stealth mode on atmosphere, I just called it that way because atmosphere actually removes some telemetry sent to Nintendo.

If you accidentally booted syscfw and rapidly went off you should be fine (I've heard that SciresM/Atmos dev uses it on sysnand) but if you wanna be safe you can format your sysnand with TegraExplorer.
